500gb Drive Issues

Hey guys.

I have softmodded about 10 Xbox’s now. Using the nDure method. And never really had a issue.
Each time just using 320Gb Hard Drives, and formatting the F drive with 32bit clusters to allow the bigger drive.

I have just done another XBOX but using a 500Gb Drive. Everything went well but.....
When I copy over some data, and get around 300Gb (there abouts) full on the drive, it starts to overwrite itself. Start loosing the data and movies that are on there and subfolders, etc.
I have cleared the drive and started again, 3 times, and I still get the same problem.
I have even downloaded the newest XBPartitioner version to make sure its formatting the drive with 32bit Clusters. As this version will do it automatically depending on the drive size.

Am I doing something incorrect? Or is a 500Gb Hard Drive just too big?
Anything I can check?
