I got everything to work, but there is this problem and was hoping there was a setting to fix it. In mario brothers 1, 2 and 3 whenever I hit the right trigger to run everything becomes superspeed, and it usally means instant death. Even the music speeds up to the sound of a tape being fast forwarded while being played.

the trigger is mapped to the throttle button, so go into the config and map the throttle to something else and you'll be fine. it's a feature, not a bug

i just liked your question. its like a guy goes to a doctor and says "hey doc, it hurts when i do this" the doc says "then don't do that." it makes sense

what are you running them in anyways? are you running the original mario 1,2,3 in an NES emu or SuperMario Allstars (which has 1,2,3,the lost levels, and depending on your rom super mario world) on a SNES emu, if your using an SNES emu and your throttle is mapped to right trigger just remap to white. also, if your using a NES emu i don't think there is a conflict, i think your hitting the throttle button and since everything goes faster you think your running, but in fact going regular speed. in FCEultra i have my B button mapped to A and my A button mapped to B like a real NES controller, hope the suggestion helps (i think the default setting on the emu used A and X)
