I'm not too sure as i don't put too much music on my xbox, but i believe that if you want to ftp your music onto your xbox, you'll have to run xbmc. When you rip a cd to the hard drive using the original M$ dash, i think it converts it to a different format.. I can't think of what it is. Then, to ftp you have to find out where the soundtracks go. I'm sure with some research you could find out, but i'm not looking for you.
If you are able to ftp certain mp3 files, and not others, try checking the length of the filename. I think the name can only be up to 12 characters. Anything more and it will just not transfer. EDIT: You don't need mulitiple posts for the same topic, especially with a difference of 20 minutes or so. Eventually someone will get to your question. I didn't know there were apps that could transfer music files to the xbox. Then again, i'm not into doing anything other than using the normal dash to create the soundtracks. Good stuff to know.
