as odd as it may seem......make sure your hard drive is spinning up.
i've got a spare pc that has a hd that once in a while has trouble spinning up(its done it for about 2 yrs)....the bios will just give up looking for the hd and start to boot to get the invalid system disk
...theres also the other option(the only repair option for win98) reinstall windows(said jokingly)
as last resort(before reinstalling win98 again)...try to boot using a startup disk for win98 and type "fdisk /mbr" it formats the master boot record and i think

it will properly point to the win98 partition(thus is why i said last resort)
