I'm sure it doesn't matter which LPC hole to put the wire in but has anyone tried this setup and have it work? i.e.not pulling the trace. Should I tape down the wire so that there is no movement? Which type of tape should I use(black electrical)?

If your refuring to running the wire from the underside D0
thru one of the unused LPC holes, yes that works fine.
And black electrical tape works fine.

Well I think thats what he is talking about, lol

He also mentioned the possibility of tugging on the D0 wire from the top of the motherboard and possibly damaging the trace on the bottom.

Sometimes I'll run the alt D0 wire through THREE LPC holes (effectively "tying" it) if someone will be doing lots of plugging/unplugging, so if someone tugs on the wire from the top, it won't pull off the alternate D0.
