I've had success with backing it up... but I don't know what to tell you...
I just:
-FTP over the files to PC folder
-Patch "default.xbe" and "SoF2_MP.xbe" with Craxtion
-Delete all 3 Xbox LIVE xbes
-Create ISO with SimpleX ISO v3
-Burn with Nero
The only thing I can think that you may have done wrong was that you either didn't patch (or delete as I did) the 3 Xbox LIVE .xbes (Update.xbe, DashUpdate.xbe, Downloader.xbe) or that you may have had a problem while burning...
Just either patch (or delete) those 3 xbes, burn it again, and see if the disc works...

Well, it's either patch them or delete them... and since I don't plan on using Xbox LIVE features on my backup copy... I just chose to delete them...
The Media Check Patch applies to all files (which is why a lot of people just patch their final ISO for best results), but they mostly only appear in .xbes... so always remeber to patch ALL the .xbes (or just delete the 3 Xbox LIVE .xbes, since you don't want to accidentally run them on your backup anyway), or the game may not run correctly...

i used pxhddloader to copy the game onto the xbox, ftp'd the files to pc, used isomaker to make the iso, and burned it with nero. no problems whatsoever. make sure you have the same number of files on pc as your xbox. i think i had to manually count the number of files i ftp'd and copy some files individually, but as long as you do this you shouldn't have any problems. i use pxhddloader to copy all my games and i've never had a problem, even with games like enter the matrix!
