I was wondering where the startup animation (flubber), and the X logo are kept on the hdd.

those are integrated into the bios.

(i think the IND bios can support loading .x stuff from the C drive with its live config, but im not sure)

people were saying that krayzies softmod installer uses nkpatcher and not a bios so then where is it?

your softmodded, your mod loads when your dashboard loads, so you cant change the start up animation.

you're persistent are'nt you? what you dont seem to understand is that your mod loads AFTER the ms bios boots up and goes to your dashboard. the flubber animation and X logo are stored in the ONBOARD BIOS. the softmod does nothing to this bios. you CANNOT change your flubber unless you edit the onboard bios (TSOP flash), or you get a modchip and go from there.
