This is about how the flood work/what they are.

Off-topic: Flood Killer--you put in your location as "Planet Reach," but Reach was destroyed before Halo 1 even took place. This is from the last paragraph of the prologue found in Halo 1's manual:

Existing SPARTAN-II soldiers are recalled to Reach for further augmentation. The plan: board a Covenant vessel with the improved SPARTAN-IIs and learn the location of the Covenant homeworld. Two days before the mission begins, Covenant forces strike Reach and annihilate the colony. The Covenant are now on Earth's doorstep. One ship, called the Pillar of Autumn, escapes with the last SPARTAN-II and makes a blind jump into deep space, hoping to lead the Covenant away from Earth.

This is infact not true because if you have read the books, Reach is actually mostly destroyed except for a tiny area where the covenant are looking for something. They are actually looking for a special crystal thing that warps space and there are actually about 5 spartans with it so he is actually not the only spartan left.
Also in between Halo 1 and Halo 2 Master Chief meets up with those spartans plus one he finds frozen in space. But on the mission inbetween halo1 and halo 2 the rest of the spartans are wiped out.
But there is one that some old lady takes into space with her and you never see them again.
I suggest that you purchase the books: "The Fall of Reach", "The Flood", and "First Strike". which fill you in on so much of the story which was left out from the game.
