When removing the pinhead i heated the underside of the board a little too much and a brown trace lifted up like a piece of string.. would this stop my modchip working when i install it?

Potentially it could. Even if not it makes sense to repair the trace anyway.

thanks for that tutorial, the pics seem to show the repair of the big thick tracks, the one i burnt was a very small track that goes through one of the holes that the mod goes into.

Do i still need to do this?
