I have got two xbox360s one phat one slim, phat is on lt 3.0 whereas slim is 2.0.
Both are running on 13XXX dashboard.

Just wondering if there is a way to burn backup (I have iHAS and verbs) that works in both of my consoles?
or is topology patched XGD3 games no longer work in LT2.0?

No. LT+2.0 needs the AP25 replay data, LT+3.0 needs the topology data.
The only way topology-patched discs work on LT+2.0 is if you have a Samsung or old Hitachi (32-59) which ignore that data anyway.

Yep you hit the nail on the head there milamber, this exactly how me and my son share XGD3 games burned with topology patches.

I run an old Hitachi 47 on LT+2.0 and my son runs a Lite-On DG-16D2S on LT+3.0
